Due to his unusual ability to see strange creatures called youkai, Takashi Natsume never blended in. Moved from one foster home to another, he was abandoned and alone. Over time, he came to terms that no one would believe him and closed himself off from his current caregivers and classmates.

When Natsume accidentally breaks an invisible barrier, he frees Madara—a mighty spirit in the form of a lucky cat. Madara notices that Natsume bears a striking resemblance to his late grandmother Reiko Natsume, an outcast known to the youkai world for creating the Friendship Book. It is now in Natsume's possession, along with the youkai-calling power that Reiko defeated.

Unconcerned about its power, Natsume decides to keep the book for the sake of his grandmother's memories and to protect it from youkai plots. So he made a deal with Madara: he would give the book to him when time ran out, and in return, Madara would act as Natsume's unofficial bodyguard, nicknamed Nyanko-sensei. With the newly found goal of freeing the people Reiko has sealed, Natsume's relationship with both youkai and humans gradually begins to improve.
